It is often the case that the bolts can seem to short, please refer back to the instructions.
You should find that both sides of the base have the countersunk holes on one of the sides, I think you may have one of them the wrong way around, please ensure both countersunk holes are facing outwards, this will allow the bolt to pass though correctly exposing enough thread for the nut.
I believe you need to turn this part around, the bolt head should be in the countersunk hole and not sticking out
